On Windows, provide the /s parameter to run silently.
As far as getting the certificate... well, it's issued by your institution. Find the person who is uploading it to CAT, and get it from them. Then you can automate installing it using the usual Windows tools for manipulating the CA store. But you are kind of reimplementing CAT at that point.

Alternatively are the certificates available to manually deploy to user devices bypassing the need for them to click connect on the continue connecting prompt?
