With a properly configured system such prompts should never appear and if they do they should be a warning against possible spoofing. If you are logging in with an account from an Australian university than you should NEVER receive a warning about a certificate coming from a UK server.
I suggest that you go to cat.eduroam.org select your Australian institution and use the installer. If you did that and you are still getting such warnings, than please send us some more info - which is your Australian institution, what is your operating system. This might require investigating.

I study in Austria, where my University had its own Wifi System up until two
years ago. Back then I visited the University of Glasgow in the UK and
connected to eduroam for the first time with a friends account. Meanwhile my
university in Austria joined eduroam and I received my own account. Every
once in a while, when connecting to the network, a little pop-up appears
asking if I want to accept the Certificate for eduroam from a UK server. Is
this normal? Does that have anything to do with me first connecting to
eduroam at University of Glasgow?
